First, note that you can only throw rocks while in stealth mode. Toggle stealth by clicking the right stick on a controller or pressing C on PC. Once hidden, press and hold the corresponding button for your platform to aim and throw a rock:

When you hold the button, you'll see Henry's hand appear on-screen, holding a pebble. A small crosshair will indicate the throw's trajectory. Aim at your desired spot, then release the button to toss the rock.
